Is there a way for me to save each color separately from separation studio? If I only wanted the blue, is that possible?

Sorry, no. We don't "split channels" but if you bring the file into Photoshop you can "split channels" there saving each sep as it's own grayscale. It's an option in the Channel menu pop down in PS.
